I have been using O2 prepaid for last couple of months. but since the data was not enough & wanted an e-Sim, I shifted to a contract with O2 recently. I visited O2 store in Mitte couple of times to understand how the contract works, I was told that they will offer me best deal possible. 

Apparently I chose 20GB data option. Earlier I was told the contract tariff is 30 Euros but will be discounted to 15 Euros as a new customer. On the day of getting this done, I was told now that same package is available foe 40 Euros & can be discounted to 20 Euros. 

Since I was in a rush to start my mobile data, I said yes to the given offer. After completing all the process that I will also be charged 40 Euros as activation fee in 1st Month I addition to monthly tariff, now this is too high. 

Also, now when I log in with O2 account, I can see the plans of 30 Euros being offered at 15 Euros & with a waiver on activation charges. I somehow fail to understand these offers & the communication by O2 store guys. Why is there no clarity on the offers?

I am not sure if I am paying more that what I should be, but now that I am in a contract for 24 months I will need some help from community to understand this.

Which contract are you currently using and what exactly is the offer you are using?
What was contractually agreed with you? If the terms of the contract state that you should not have paid a connection fee, we can of course correct this.
Generally, you have a cancellation period of 14 days when concluding a contract over the phone or online. However, this does not apply to contracts concluded in the shop. If you are dissatisfied with the terms of the contract or something is not right, then the shop is your contact.

In general, the different offers are always different. Therefore, customers can always accept an offer that suits them. Or which is currently available. Not every offer is permanently available.

The concern is not about the contract, I am being charged what was told on monthly billing. The confusion is about the connection charges, that was informed to be after submitting all the documents with signature. I feel it is unfair to pay 1 month of full charges as connection charges as no other service provider is charing the same

For a discounted monthly plan of 20 Euros, I have to pay 40 Euros as connection charges & that is my concern.

Most mobile providers charge a connection fee, though the amount varies and this is sometimes waived as part of a special offer, also with o2. The connection fee is stated in the price list. Does your contract say that this fee is waived? If not, then the offer you have seen online dies not apply to your contract. Such offers are often not applicable to contracts concluded in a shop.

The fact that you receive a discount on your tariff has nothing to do with the connection charge.

I am sorry that you are not satisfied with the conclusion of your contract in a shop. Unfortunately, it is not possible for us to subsequently change the conditions of these contracts. We have to assume that you were fully informed about the conditions when you signed the contract. If the contract documents you signed contain other conditions, you can have this clarified directly in the shop.
